The Illuminati ending is not about the Illuminati winning per se, but about YOU joining them! This is almost as extreme as joining Bob Page. Illuminati rule is about corporate empires and oppression through economic means according to the story. I don't think it's really the correct direction, judging from where the conspiracy emanated and what is JC's role. It could perhaps be if somehow JC betrayed them later on and used their secrets against them in a way. Does JC want to rule the world or free it? What do you think? I still stick to the "Dark Age" ending, it leaves the most options open because it's not really a catastrophic ending where everything is destroyed. You could easily make the sequel something like 30 years later where something else has replaced the old structure.

A late spoiler warning (read below):
I think the 'Dark ages' ending is the only good outcome. Like someone else said, any other was simply a shifting of authority from one group of people to the other. You are warned during the game that first UNATCO (when you are working for them), and then Tracer Tong, and then the Illuminati are all seeking power for themselves.
When you reach the end of the game the only right thing to do is to put everyone on equal footing again - the merge with helios is simply you choosing to be some sort of all-powerful God which is like giving in to your own greed (NOTE: this could actually be the proper beginning of Deus Ex 2 because of the God from the Machine reference!!).
I can't see how destroying Area51 would result in a REAL dark age either - it's not like the human race would instantly forget how to build the technology (the infrastructure is destroyed, but not the knowledge on which the infrastructure is based). So, in a way it's the best ending - it wasn't like you played judge/jury/executioner and cleansed the earth of human corruption with an earth-shattering armageddon after all - although I'm sure they'll save that outcome for Deus Ex 2!!

Spoilers (read below):
I noticed something in the 10_Paris_Catacombs level last night too - there is a reference to a bank account into which funds have been syphoned in a datacube in an old building (in an office where the phone rings and you have a brief conversation with either Helios, or an unknown character). There is even mention that the money should be used by a certain Mischief Comite - it seems we're not the only ones who have been watching Tyler Durden - that means the Dark ages ending is definitely the best. :)
