If you want retro gaming with modern perks, then the Wii (or possibly WiiU) is totally the best option. The wii's virtual console has pretty much all the best NES,SNES and Megadrive games available, and the WiiU is gonna end up with most of them as well (eventually). The real bonus with the WiiU is the ability to play it on the gamepad alone, which is freakin awesome, and also restore points, which takes a lot of pain out of some of the more difficult games (Landstalker, Im looking at you).
-also according to reports I have read, Nintendo are going to be adding DS games to the Wiiu VC as well, and the only way i can see that working is having the gamepad as the lower touch screen while your tv is the upper screen. THAT WILL BE AMAZING.

The Virtual Console has SOME of the best games of older generations, a lot of filler games and a lot of great titles still missing...
Wish Nintendo actually just uploaded their entire back catalogue, also? Gameboy Advance games, please...

Or you could just hack the system, which takes maybe 30 seconds and lets you run all kinds of emulators on it. I still buy stuff on VC when it's available, but it's nice being able to play Baseball Stars or Tecmo Super Bowl on my Wii as well.

Doom 64 is playable via Doom 64 EX anyway. I just went through it myself and it's damn near perfect.

Like I said, if it's available on the VC then buy it there, if it's not you can always just play it on an emulator. In particular, the NES emulator for the Wii is based on FCE Ultra and is fantastic.
I'm pretty sure this is the route I took to softmodding my Wii, and it was completely painless:

Well, there's always the option of downloading roms. Just like there's always the option of pirating PC games. I believe the important distinction here is that these games are now widely and legally available again.
By the same token, Doom 64 EX is great project, but it still legally requires a copy of Doom 64 and a device to extract the rom from it. Any other setup is just pirating Doom 64.
In other words, the project to upgrade the game doesn't on-its-own make the original game more available.
