For some stupid reason the custom textures have shown up in the object hierachy but not in the 'Textures' tree. Instead it showed up under Archetypes>Missing  Why? I was going in the 'Texture' tree to go sort the different textures but noticed that not all the textures were there and most of them are in Archetypes>Missing. Can someone help me?

When you add custom textures and move them in the texture hierarchy to their respective materials save your gamesys file.

As John said, this happens if you don't save your gamesys after adding new textures. I recommend using a .cow during development, it's the .mis and .gam together and you avoid this kind of problem. And Tannar was right, the solution is to purge missing objects and then re-add your textures, and sometimes you have to do that several times before they stay and you're able to drag them into the right texture folder.

First of all, I don't know how to work with .cow files. Secondly, thanks for informing me on on what to do to fix it:)

There's nothing to work with. Just go to File and Save Cow. But it's a good idea to be able to use a custom .gam file with your mission, because Thief2 itself cannot load .cow files.
After making changes to the hierarhcy (adding textures, making new archetypes etc), File > Save Gamesys (never overwrite dark.gam)
Then File > Set Custom Gamesys (choose the one you just saved)
Then File > Save Mission
You only have to set the gamesys once, unless or until you want to save it under another name.

That works fine, but I find it more convenient to just save as a .cow up until the point where I'm ready to put it in a ZIP for testing or release, and then I do the three steps R Soul mentioned to get the separate .mis and .gam files, which are required for players.
