I would vote for "The Mirror of Return", too. Maybe you forgot that this is a three-mission campaign? The one resembling what you described is the second one. In the first mission, you travel to an old fortress in order to meet Keeper Larius. You arrive with a boat near a shore which could be set in the cliffs of a coastline or maybe near a river. You make your way into the fortress through a short section with old caves, then search the fortress for Larius' whereabouts.
In the second mission, you have to walk a long path with varying sections to a town in the desert, where you look for someone providing information about a large pyramid. You wil enter that pyramid later on. On higher difficulty levels, you have to meet a woman in a bar. She will then provide some means of accessing the house of the man who has the information you need. By going there, you obtain a key to some cemetary gates. These are located beyond four ancient crumbling buildings sitting on the shore of a large lake. This is not exactly a daylight mission, but rather one set in the evening, near sunset. Check out darkfate.org (see nickie's post for the link) for "Mirror of Return" to see some pictures, including some with blue fog, and a nice view from the lake to the ruined buildings.
To enter the pyramid, the player has to cross a river with a broken bridge. Some overhanging palm trees and a ledge wait to try the player's climbing skills. You may alternately wiggle your way through a partially collapsed passageway through the rocks.
Later, the player gets teleported to another pyramid which is partially flooded and located somewhere in a cave. Some creatures, including a fire creature of some kind, are guarding the building.
There's a large side quest in this second mission of the campaign, which is triggered by something you can do in the first mission. You are then sent out in the second mission to find an old family heirloom stolen by bandits. Their old hideout is a set of buildings which you pass by when travelling from the town to the lake with the ruins on the shore. From a set of stairs, you see the buildings of the hideout far below. If fog works on your system, the hideout should be covered with blue fog. You can find a passage through some caves nearby, leading towards the buildings below. With the information you find there, you have to go back to the one wishing his family heirloom back.
The guy will then direct you towards the river where you had to cross the broken bridge. Somewhere there, at the end of a longer path, a lock is set in a rock wall, and a hidden rock door is there as well. You have to wait for the bandit boss there, since he has the key to the lock. You can then snatch the key from him, possibly by blackjacking the bandit first, or wait for him to open the rock door to the bandit's cache and sneak in behind the badass. Inside, you find the heirloom you came for.
There's no ship in a cove there (but the first mission has your little ship in a valley-like place), and I'm not certain whether there are undead or fire creatures in the areas you mentioned, but maybe these are indeed from other missions, mixed up in your mind. Check out the pictures on darkfate.org, they should tell you whether it's the mission you remember or not. There are two pictures of what could be the mausoleum there as well.

Well I think that is what I was thinking of too. I thought that the ancient buildings by the large lake had skeletons patrolling. And now I've just got to check for myself.

I was thinking Mirror of Return all along, but this is what threw me off. MoR. is extremely refined all around.
