It's blurry; are they buildings or crags; and the river doesn't cut through it like you'd expect, although I admit it looks pretty close up.
But even if that's right and it's Cityscape, the City would still be clearly sloping upwards towards the North West, towards "High Town" with its suggestive name, foothills build up to mountains, and you still have independent reasons to have the foothills of Bonehoard in the NW, so it's still a good case mountains to the West-NW. The black slopes in the background also slope in that direction.
On top of that, the background art in Running Interference is hilly to suggest the mountains keep running across the north from West to East as well. The fact the river runs in directly from the north suggest highlands generally NE and NW to channel the river directly south, although not much more detail than that. You might speculate the mountains are possibly retreating in the distance (northwards) as you move East, again, because of the Cityscape suggestion (Hightowne is NW) and background slope, but that's also speculative.

I've always believed that the City was founded in a wide valley plain between two mountain ranges. Adds to the isolation (except by sea) from other major City-States/Powers, and the valley plain allows for support-communities (farms, logging and the like) depending on how wide it is.

Culture Break (Museum) - As it's about featuring mech technology, that should be New Quarter. A question: would it be such a bad thing to repeat the TDS museum with a different mission, and changed layout? It could also be an opportunity to play with the TDS mission, with allusions and foreshadowing, etc. Just a thought...
Raid on Willard Square (Slums) - Still just above the docks still makes sense, same place as I thought (

College Mission - Hilly ground, a college for the nobles, conservative establishment, pagan sympathizer ... all of this is pulling me even more towards Hightowne, the old seat of power at the high-ground; it has to be stodgy enough to have strong contempt for the underclasses, and it's near the opera-house, fgs; but since it's also far north there's the proximity to Constantine, Viktoria, and the pagans to give a sympathizer a toe-hold; in particular it's near V's home turf, a reason she would care so much about it. NW of Assassins or N of Song_otC's, maybe.
Waking the Dead - Still in the mountains, north or NW somewhere.
Fallen Hammers - If this is Karras' childhood church, I'm thinking that should be in New Quarter, some out-of-the-way corner, like East of Casings/Masks. He strikes me as a guy that grew up waay out on the periphery of the Hammerite world, sort of Luther like, striking back and finally building his mega-church in the heart of his old home ground where he's most established, like that's the most important part of the City to him.

The file includes some explanations about browser compatibility, and should now work in Safari (WebKit nightly works better than 3.x) in addition to Opera 9.50. Firefox support coming later on. I suppose Adobe SVG viewer Internet Explorer plugin should work too. Then there is a Renesis plugin, too.
Of those, I recommend WebKit since it is *wickedly* fast SVG renderer!

I found that one already, but I remembered there was a larger one (>2k px x 2k px), but I can't find it anywhere. But thanks anyway! I do it with the smaller one, it'll just be less accurate.

I'm going to go with the suggestion that there are multiple museums in the City, and that it's placement could be anywhere in the City. Hightowne would be apropos as well.
I keep thinking of str8g8's 'The Bridge' with this - perhaps inserting it into the area between the Wayside Docks and Shalebridge?
