It's hard, but I've gotten through the ship without fighting anyone before. There are 3 places (besides the boss fight) where I think I've always engaged an enemy hand-to-hand though - entering the uh...christ I can't remember the level, but it's a red room coming out of what I think is a yellow/white elevator shaft, where you enter the room with a guard immediately in front of you on a catwalk and a launching pad that lets you land basically on top of him. The other times are in the server room (taking out the guy with the machine gun on the catwalk via a catapult foot to the face) and then doing likewise to the guys on the higher areas in the 'running around like an idiot while waiting for the world's slowest elevator' area.
I think the most satisfying area to nail without fighting anyone is the area where you're descending down a room with stairs around the outside and glass catwalks going across the middle in order to get to the revolving door at the exit. It's another tough area, but if you get the timing right you can keep descending via the glass walkways before hurling yourself at the door while a million guys are firing machine guns at you.

The Pirandello-Kruger warehouse. Yeah, you have to beat that guy up. It actually where the lock-on mechnanic really annoys me. I really just want to kick him in the nuts or whatever and keep running, but you're usually stuck in a combo and can't break away. I hope they go away from that method.
Also, as far as shooting goes; there's a couple of places where shooting out the glass in front of you helps speed things up.

You don't have to go anywhere NEAR that guy, actually. That's the first place where Runner Vision straight up lies to you, and if Runner Vision is off you need to think more strategically instead of following the instinct to jump off the thing that you can jump off right there.
I've never been able to get through The Ship without having to engage in fisticuffs with that one machine gunner who is basically standing right in front of the door you have to go through.

I don't use runner vision. I spent most of my first couple of playthroughs going up the stairs because I missed that box (was never very good at spotting them).
It's not lying to you there anyway because that is the most expedient route, from memory. The exit is just past there in the office. Sometimes you don't have to hit the guy, but mostly he's moved into place and it's the quickest way through.

Boat: Yeah, that machine-gunner covering the door you have to slowwwly crank to open. And machine gunners don't even move. I always have to take him out, and I usually take out the rest of that room, too, for good measure.
Pirandello-Kruger: The only enemy I routinely knock out in this level is the first sniper, though you can just run by him. Sometimes I get into epic fights with the Icarus trainees for fun, though. Very challenging unless you just land on their heads from above. I think their health regenerates.
The catwalk guys seem like a major pain, but you can actually just run under the catwalks to the far wall, and wall-jump off of that right up to the door out.

Actually, by pure coincidence, a couple of months ago I decided it was time to play the time trials properly, and I've been trying to get at least two stars on all of them. It's forced me to find so many shortcuts that I had no idea were possible before. It's a lot of fun.
