If the main change is lights, you might try reducing the light map quality/shadow softness etc. on the build dialog. Sounds like it's bloating your .mis file to massive proportions.

Ah, that's done it. Reduced the lightmap quality to 16x and it's instantly down to 60Mb. Crazy!
I have probably tripled the number of animlights in the mission recently so that must be what bumped it up so much. I'll have to try and reduce the number of lights so I can still get high quality light maps but at least I know the cause now.
