Let's see what I can fetch from the top of my head:
Indigo Prophecy (Fahrenheit): The chase scene on the streets - which I did properly in one go the very first time.
EVE Online: Entering Warp & using the galaxy map.
Half Life 2: The first 10 minutes after stepping out of the train & the chase on the hoverboat (again, one I made in one go)
Wipeout XL (2097): At top speed (last class) another got in front of me from behind, the next behind fired a missile, I dodged, having the new one in front eat it and flew over me.
Doom 3: The dark corridor in (I think) maintenance that has the glyphs flashing on the walls towards you.
Quake 4: The landing of the ship.
Dead Space: Very current with several short little moments

In recent memory, I remember being wowed after warping into the second episode of Eshaktaar's Broken Triad, just standing alone in that temple area.
Also, can't believe no one mentioned this - The Constantine transformation cutscene from Thief 1.
And, the first moments of Bioshock, with the plane crash and introduction of Rapture (sorta downhill from there though).

Yeah, seriously. This was a great moment for gaming, and one of the very few (along with A MAN CHOOSES) that had me shaking, glued to the screen for all the tension.

Absolutely! At that moment I was thinking "Shit! What the hell have I got myself/Garret into".
Polito's reveal in SS2 was a big one for me too. I was so absorbed in the game I never saw it coming and since I had played SS1 countless times my familiarity with you know who made it all the more chilling.
For a more light hearted great moment: The part in Anachronox where Democratus joins your party .
