Homeworld 3 would be nice, and so would a Richard Garriott-led reboot to the Ultima series. I also wish Brian Moriarty had done that follow-up to Loom but alas, 'twas not to be.

I'd like to see a sequel to obscure 1996 FPS Eradicator. That game was creepy and dark.
Actually a source port of the original would do nicely...

Yes, since I don't have a PS2. I was meaning to hunt down a PS2 emulator some time...
Also, since Portal has been mentioned, and a sequel for that is in the works...
Starcraft. That deserved a sequel long ago, and Blizzard are finally coming through with it.

Modern may be the wrong way to go about it. Gibson-style Cyberpunk may be a more appropriate setting.

I completely forgot Vampire:The Masquerade-Bloodlines(that game was and still is amazing, love it) and Freespace(I love space combat sims and there's not many of them being released these days or none at all).
