Quake 2 springs to my mind, although it's so different to Quake 1 that it's debatable which is actually better.

I agree with Warcraft 2 and Daggerfall, both major improvements over Warcraft and Arena, respectively.
Gothic 2 was also quite an improvement on Gothic 1, though it perhaps lost a tiny bit of the original's charm.
I'm tempted to say Vampire: Bloodlines over Vampire: Redemption... but that's not a sequel in any way, just set in the same game system, so I guess that doesn't count.

I'm more of a Mechwarrior II fanboy like ZB, but I can't deny that MW2: Mercs was a stellar sequel.
However, best sequel evah as far as I'm concerned -- Doom II ALL THE WAY FOR THE MEGA FUCKING WIN.
Doom 4 had better be set on an Earth about to be consumed by hell or I will be pissed.

Quake 2 is basically Quake in name only. (Literally. id were trying to come up with names for their game but the lawyers kept saying no, so they just called it Quake 2.) So if we're gonna go that route then I suggest Quake 4 completely destroys Quake 2.
As for Doom 2... eh. Sandy Petersen's levels are crap and the game actually looks even more abstract than the original.
I'd like to nominate AvP2.

Most of mine have already been posted, possibly because there's a very limited pool of sequels that WERE much improved to their predecessor, I reckon. Often as many new problems are brought as old ones taken away.

I'm with you on Mario 2, although some could argue Mario 3 is an even more improved sequel (nevermind the whole "not a real Mario game" angle for number 2).
I do disagree about Doom 2; replaying it recently and the newer enemies are really what brought the gameplay out. That and the mostly phenomenal level design.
You can also add me to the "I liked System Shock 1 better" crowd.
As for furthering the conversation...
Arc the Lad 2. Expanded upon the original in about any way possible. Of course, we got them both in the Arc the Lad collection when it was finally released, so it's not really much of a deal.
Super Metroid. I think that's all that needs to be said about that. Same goes for Zelda 3.
And just for fun, Ultima 4 (and 7 too)

Another vote for Need for Speed: Most Wanted. That was a fantastic game.
Vote for Call of Duty 4. Incredible game all around, and although Call of Duty 2 was great 4 improved in every way and absolutely nailed the concept of a linear, scripted story (I'd say it surpassed Half-life 2 in that regard).
Metroid Prime. Super Metroid was amazing but you have to give Metroid Prime points for how unwaveringly dedicated it was to standing alone (down to the controls as well), it was an experience that is in many ways unmatched even today. Likewise, you have to take points OFF of Metroid Prime 3 for breaking that dedication and becoming a typical pile of poo.
