The very simple answer is: These 15 seconds were apparently made and placed so well that everybody couldn't help but notice some significance. :p You're making things a bit too simple and you don't even need to in order to see that the end of TDS isn't giving any clear hints.
They couldn't think of any other way to fit her into the storyline, so they decided to put the scene after the storyline itself, in the very end. The reason why nobody can't help but to notice it is that it's
absolutely out of place.
"Hmm.. we have this game about a cynical badass thief, but we also need to include
3 almost identical little dark-haired girls in the story with him. Let's see... One is a maniac in disguise, another is a friendly ghost, and the 3rd one is....
...I can't think of anything. We'll put that on hold."
Months later:
"OMG the game is almost finished and we need to include the 3rd identical little dark-haired girl somehow into the storyline. Hurry, we need to make one final animation and paste it in the end of the ending cutscene. Right before the credits, after the part when Garrett is looking at the first sunrise of his new life as a normal human being."
After the release:
"Btw, why
did we need to put a 3rd little girl in the game anyway? -I dunno. Seemed like a good idea in the executive christmas party back then. Or maybe it was because I was seeing everything in 3's."

"Dick Laurent is dead!"
There's got to be a trope for this.

Ah, but what if the girl turns out to be Garrett's illegitimate daughter? Wouldn't that be delightfully cliche? :laff:
Anyway, It'd be kind of weird if the girl was never mentioned again in Thief 4, but if she does resurface, it should only be once or twice as a supporting character. . maybe in cutscenes or something.

Like it was weird that the Mechanists, Spiders, Burricks, Thieves, Mages and Basso were nowhere to be found in TDS? Removing... no... Not acknowledging the girl wouldn't bother anyone, whereas including her would bother many players plus Garrett too.

I always wondered why rat beasts, fire elementals, hammerite priest ghosts and the Trickster were not in Thief II. Kind of weird. As if they were suddenly all gone.

Well, I don't think it's weird we didn't see the Trickster wandering in Thief 2, though. :p
I believe it's because LGS, after releasing TDP, got some criticism the game wasn't enough about doing what thieves do - robbing mansions, but a little too much of raiding tombs while slaying zombies. They listened to those fans and did it different in Thief 2.

For horny girl gamers Garrett would "look" sexy even if we never saw him because of Stephen Russell's voice, amirite? :p
Ayup. He was by far sexier in Thief 1, where you almost saw nothing of his face in the cutscenes than he did in those horrible cutscenes in Thief 3 where they always presented that ugly rendered face.
By the way, after I watched that final cutscene from T3, I thought that "Jyre" would be just the name for that girl.

Zoey, it means life.

Names ending with 'ey' should not be in Thief.
