You can disable NDL (and FMSel) using cam_mod.ini. Put a ; in front of the fm line (line 10 by default). You should also double check the target of your T2 shortcut, because you can use an -fm switch there to start a loader. Even if you couldn't stop NDL, you'd still be able to select 'Play Thief 2'.
If you upload your savegame file (from GarrettLoader) I can run through the process in Visual Studio and double check that everything's working as it should.

Got them. I'll post my report here in case the info is relevant to others.
GarrettLoader hasn't just put saves_ at the beginning of the filename. It looks like it's also replaced all dots with underscores. I don't have the same version of RotB as you, I have 1.2, but the filename is Rebellion_of_the_Builder_v.1.2F.zip (I'll assume your copy has a 1F at the end instead).
Your GarrettLoader saves file is saves_Rebellion_of_the_Builder_v_1_1F.zip
There's no reliable way of undoing that name change automatically. I've already decided not to add any more features but it seems that it was a further filename issue rather than a problem with the archives or their contents, so you should be able to recover the files.

Thank you for your very sharp eye. Indeed the problem with my FM's that were not giving me my saves was exactly due to bad file naming on my part. Each issue was solved by swapping periods for underscores. I suspected that it was something I did, but I could not spot it.
It's all fixed now.

I found another possible bug in the latest version. Its not a big deal at all. But when newdarkloader uninstalls a system shock 2 mission it never gives the option to save save games and all like it does with the thief games. Again this is not a big deal but I thought I would let you know. Thanks again for all the work on this loader.

I don't mind looking at bugs. Does SS2 treat saves the same as Thief? I.e. .sav files in a 'saves' folder?

No, each save gets its own folder starting with 'save_0' and going up to 'save_14'.
In game there are 15 Save/Load slots (one less than Thief) with the last (save_14) labeled as Quicksave.
Each folder contains two files - one named 'CAMPAIGN' (no extension, always 50k in size), and the other named 'earth.MIS' which varies in size and is considerably larger.

NewDarkLoader has been working flawlessly so far, enough that I can delete Garrettloader from my system. I'm still running through a few Thief 2 missions as a test though.
Haven't tried ThiefG yet.
I see the creator of Garrettloader, potterr, has still not shown up on TTLG for many years now (2009). At least not under that persona. Does anybody know what happened ?

I've no idea, but I'd prefer that discussion to take place in a different thread. Garrettloader was a tremendous effort so I'd hate to interrupt a discussion about it.
