I'm sorry man, the objective have a 50-50 chance to not tick off; never found why :(

I did some testing and found an interesting pattern.
If you pick up the bronze cog bauble hidden in the chest in the leaders bedchamber (the room with the orange and blue tiles) last, the objective doesn't tick off.
However, if you pick it up first or second, the third cog ticks off the objective. So anybody playing the mission in the future should take care not to pick up the lootable object in a red-lighted crouch space immediately. They should wait until they are done with Mechanist building and pick up the lootable object just prior to leaving.
