Enjoyable and good looking mission! In the beginning I avoided confrontation but before long started using sword. There were lots of guards and the whole mission is a big maze kind of structure. For me, it took 1 hour 34 min to complete and I killed 62 guards (0 innocents).

Yeah, I was gonna say, could be AL got confused due to there being another FM called doom.zip. That's an unexpected situation. But you renamed it? I dunno then... works for me. :( Only thing I can think is going in your FMData.ini and just manually removing the [FM] sections for anything called "doom"

Ricebug/Terry's 2007 T2 FM archive is DooM_V1_2.zip as downloaded (never changed) and the title comes up as 'DooM-The First Two Missions' so renaming wouldn't be necessary. Both games appear in my AL list and install & run fine, plus I see the duplication issue was fixed now anyway.
Noticed one thing odd or coincidental at least, another Spoonman TG FM 'The Upward Spiral' (spiral.zip, release date 12/1/2018) falls next below this 'D00M' TG FM (doom.zip, release date 12/8/2018) so only a week earlier going by the dates, then I noticed that the file names they both have listed are miss20.mis and spiral.gam but they have different file sizes & the missions themselves are quite different. That one runs fine too, I recall it came out right after the T1 20th anniversary contest.

So it's possible to have the two files named the same.
I definitely suspect AL is getting confused about that somewhere. AngelLoader's FM name matching/disambiguation/deduplication code is extremely complex (partly out of necessity and probably partly because I was a worse coder then) and has always been somewhat fragile. I apologize. :(

I played on Normal and could not exit the mission at the bottom of the stairs leading to where the wizard is. I searched for an alternative exit and found one: In one of the lower levels, in a tunnel with shallow water you can wade in, there is a grate with empty space and stars behind it. The mission ended when I dragged the lifeless body of the girl to this place. Finished in 51 minutes with 55 slain guards (0 innocents).
This was the best mission by Spoonman I played so far. Like in The Upward Spiral and TSR-1000, the architecture was a 10/10, very impressive. Like in those other missions, the gameplay does not follow normal Thief conventions, but at least this time, you get a sword to defend yourself and healing fountains to restore your health. I also appreciate the objectives are clearly laid out.

I did not find any journals in this mission. "YOU HERO. WIZARD EVIL. GO KILL. GET GIRL. GET OUT." from the objectives is all we got with regards to story.
There seems to be no blackjack.
