Try to snap all brushes to the grid first when getting that error.
1.hilight_check_snap
2.hilight_do_snap
3.hilight_clear
If this doesn't work, then you will have to locate the bad brush and alter, or move it.

Be sure the grid is set to something reasonable like 11 or 12 first, or you will destroy your geometry. And if it fixes it to snap, be sure to walk around and make sure nothing is disturbed.

this kind of error are normal looking in the forum.. Unreal Tournament 2004 is very different but it help in many case " out of grid brushes, lighting , navmesh etc )

usually i use 10 Grid but i'm using 8 grid to help ,

This is not a reasonable grid to build everything. Use area brushes to divide parts of the map and optimize. You'll see, where errors occur. Or just delete some brushes/load an old cow/mis.

Use a grid size of 15 or 16 when first shaping the mission. This will help avoid texture alignment issues and other problems. As you get more and more into the small details, turn the grid down accordingly. If you start out using 10, you're going to run into these types of errors.
Dodecahedrons will give you the split portal error if you run tunnels into them from weird directions. Rotated wedges are another source if you've multi-brushed. Air brushes that are too large will cause it. (Open a New map and draw out a giant air brush and try to portalize.)

i saw this happen to you also
the best way is use area and multibrush!
