I'd like something air-based: maybe you are on a plane to the next global hotspot, and a terrorist group hijacks the plane... your job is to neutralize the terrorist threat, stabilize the aircraft, all with minimal civilian casualties. A few 'dynamic' missions like these would really add some spark to the current mission setup. For example, I loved the

because these missions were surprising- I was thrown into a situation with no briefing. I'd like more of that stuff in DX2.

I would like to see a greater variety in the types of Primary Goals and Secondary Goals (and the obstacles encountered in the process of achieving them). One complaint about Deus Ex was that it still generally ended up as get from A to B, infiltrate the plant etc.
It would be good to have more in the way of interaction involved in the goals / obstacles. Perhaps instead of having goals which are limited to one place.. ie. get the briefcase, you would have moving targets. Ie. You get there and find that a spy has just stolen the briefcase, and you see the lights on the lift descending to the ground floor. So how do you get the briefcase? Do you hack the lift? Do you take the stairs? Do you do something else? What happens if the player allows the spy to escape with the briefcase?
Of course such obstacles would need clever AI (and scripting). For example if the player CAN hack the lift, what is to stop them having hacked it before the spy can steal the briefcase? - Well, you could make that area of the game physically unreachable until the player gets to the room with the briefcase (ie. the briefcase room is a chokepoint between the start of the mission and the other half of the mission)? Or you could have the spy do something else instead.

Heh good ideas. I like the idea of a moving objective. You could corner the spy and force him to reveal information about his organization, or just off him and secure the case. As before, Good ideas.
