I don't know much about programming, but could you have all T1 missions under a tab and T2 ones under another tab, sort of like how Excel worksheets are arranged? This would prevent mixing the two game types.

It runs separately under each game's executable so they are inherently not mixed. As with FMSel, you start it via the regular game icon then NewDarkLoader opens and you choose either a FM or the default game to play.
