So, any way,

Every Time I get near the door, the game crashes. Then, I get some 20-line long error message telling me about some MJ12Troop Patrol Parameters, with something about invalid loops and so on.

I've had similar problems twice so far. Both times I had to go back several savegames and replay large parts of the game.

that's really odd (obviously). you're running the most up-to-date version of the game? there have been patches released since the GOTY edition; it's not the most up-to-date.

According to the Eidos tech support site, the problem could be due to a corrupt map file, which would also affect any saves created when the corrupted map (or a corrupt portion of the map) was running, leading to a crash during map transitions.

All I had to do was go back a few savegames, like Kyloe suggested. It probably is a corrupted map file, but I haven't had any problems since then.
Oh, BTW, Deus Ex is a cool game. Most of the time, I don't go in for the FPS "get the big guns and mow everyone down" style, but DX is designed for the player not to do that. Plus, the story just plain rocks. Especially the open-ended plot. Very Nice. I'm glad that Thief III is in the capable hands of Warren Spector & Co.

I've spent the last three days trying to get through the 20th Street Warehouse map without crashing (at one point I was so frustrated that I considered taking the game back for a refund). Then, I decided to test the thing step by step. This is what I discovered:
Every save I created before opening a display case in the basement was not affected (I could load it and leave the map without crashing). Every save afterwards was affected. So, I tested every step I made, picking up one item, then leaving the map, reloading and trying another item, to determine the source of the problem.
Along the way, I discovered a bug. When I picked up a gas grenade inside the display case, it was increasing my grenade count from 5 to 10. At first I thought I had found the problem, but the bug was not causing the crash (I left the map without any problems).
Then, I discovered what was causing the problem. It was being caused by some notes that I was typing after retrieving a datacube! :weird:
I'm not exactly sure why my notes were causing this since I had written pages of them in earlier parts of the game without incident. My completely unqualified guess is that during the map transition, one of the pre-condition variables for the return to Hell's Kitchen was whether I had retrieved the datacube in the display case. The program probably uses a string tokenizer on the DataVault text to determine if the note was in there. Because some of the notes that I typed in used some of the same phrases as the datacube note, it could have caused some confusion that caused the crash. To be honest, I have no idea, I'm just glad that I figured it out and didn't have to return the game. :)
