You only really have to mess around with loot during a mission if you're having trouble with the enemies you're facing, and that should only happen on the harder difficulties. You usually won't get much of an upgrade in power by switching gems in your weapons even if you wait to do it until after returning to the hub area. The most notable differences happen when you first slot stuff into your weapons (or get new weapons and slot stuff into them) and if going from white (common) to yellow (rare)/orange(legendary) mods.
When you get a new weapon you'll definitely want to check it out immedately and compare it to what you're using at the moment. But most weapons are handed out as mission rewards and/or available for purchase from the shops, though there are some available as random drops (mostly from named mini/bonus bosses). Note that the missions that give you a choice between two different weapons can be repeated in NG+ to get you the second weapon, but if you want it quicker you can also buy it from one of the stores.
