The two downloads should be identical - if the zip is corrupt you will get a warning. So I guess that something else becomes corrupted in your Thief folder (or the PC memory) while you are playing. The corruption is then saved in the save games.
Deleting the mission (including the saves), then reinstalling Original Thief2 via Darkloader should remove the corrupted item. After that, reinstalling the FM from the original download should have the same effect as reinstalling from a new download.
There is probably something a bit dodgy in the FM that causes the corruption, but only if you follow a certain sequence of game play - it doesn't happen if you do things a bit differently. If so it will be very hard to find.
I'd be grateful for an expert opinion on this theory.

I got the framerate crawls as well - a mission restart did the trick for me though.

I think i found a bug. The frame rate drops significant after some minutes of playing. I reloaded the mission and the frame rate is good. I load the saved game and the frame rate is crap.
Anyway i finished the mission and it was very good, thanks!!
