In Mono, I'm getting
"WARNING: object 42 is partially or completely out of world, physics deactivated"
On all four of my crates (diff obj ids of course). They are above the ground. They are bigger than the original crate though. 2.4 DU by 2.4 DU. I changed sphere hat to reflect this. I do want them this big for stacking and story line. Anyone else had issues with custom crates?

You need to raise them so there is a small gap between the bottom of the physics sphere and the ground. I don't think it's enough to place them exactly on the ground.
Also make sure the sphere does not intersect or touch any walls.

Thank you R Soul. I just learned that the dimensions may be different with sphere bboxes. I can't put 2.4 in that dialog just because the model is 2.4 DU's. The one on the left I put 1.0 for dimension. It did the trick.

YIKES. Even after that they don't stack right. I put them a good distance above each other and they fell into each other a little.

Those blue lines show the bounding boxes, not the physics models. Those BBs have changed; they used to be the same size as the red wireframe 2d view outline. It must have been changed with NewNewDark. From the menus you need View > Show > Physics Models.
If an object has a model type (e.g. sphere hat) but no dimensions are set (and none are inherited), when an instance is created the dimensions are calculated automatically. For sphere models the radius is height/2, which should prevent the intersecting you're getting. However I just re-read your first post. If the crates are 2.4 x 2.4 x 2.4 of course a radius of 1 will cause them to intersect.

I looked in View menu and saw bbox, which I largely associate with models obtaining physical space blocking in games, so I didn't see the physical model option right away. Turning them both on I now can see the sphere. So this cleared up, visually, what I was looking for while editing the sphere hat radius inherited from original thief crate.
