Nick, I just finished this mission (didn't see that coming), and I can't tell you how much I am enjoying this campaign. There aren't enough superlatives.

can't seem to find keys to several doors like the door off the drawing room or to the commanders quarters etc

Have you been to the Captain's quarters to look for the Commander's key? The Captain's quarters are in one of the two towers. The other key you want will be found after that.

It's
in the cellar. You have to find a couple of things before you can get it.

I know about the vault, but do not have the combination. Also, about the three switches where you go to the underground tunnel under the librairy. But i still do not know where the crystal shard.

Now I am going to look a complete dork here but....I have found the prisoner, and she says "quick push that button now before he comes back...ummm, what button exactly..I cannot see any buttons...yeah, I know I'm a dork.:(
