Do not be alarmed if you cannot find it, eventually you will as this is near the end of the mission which you will find as you progress.

Find three brazer levers and pull them all under 6 minutes before it resets, hint; they are all found outside in the rain.
- Top of the guards Tower.
- Roof of the Library.
- Outside of Commanders room.

I did that already and found the secret entrance, but I didn't get the code for the crystal. I cheated by reading the code here :eww:
