Bioshock's system had potential, but there were too many enemies and things to be researched and each subject required multiple good photos, so it just became tedious. Further, they tended to give better grades to photos taken in combat, so the research got in the way and took a lot of the fun out of the combat. I think it would have worked out better to give max credit for capturing splicers unaware, so research wouldn't get in the way of combat and because it would introduce a sneak element into the gameplay.
The mechanics of performing research in SS2 weren't anything special, but at least the things you were researching were unknown, so sometimes it got my curiosity going. Also, the tidbits you learn about the Many as you research stuff does help advance the story. I didn't mind the backtracking at all. Since there weren't a huge number of items and they were mostly optional, you didn't have to do it to the point of tedium.

No mention of the research in Bioshock 2? I thought that was an improvement over the first game. At least you get to fight back while "researching". I still prefer SS2's too, though. It just felt more ... "scientific" than the methods in the Bioshock games.

In BioShock 2 you film yourself killing them, and the amount of research gained is greater for each unique way you do it (or uh, rather, each time you kill something the same way you gain less from doing it). Which is awesome, even if System Shock 2 still wins.
