Agreed, Second Encounter has the best level design, the best music, the best weapon and enemy set, the best fucking everything.
I personally don't hate Serious Sam 2 that much, gameplay-wise that is. I found it pretty fun when I replayed it 2 years ago. Its biggest flaw is being excessively silly and colourful, Croteam went from a perfect balance of humour and art design to obnoxious nonsense, I absolutely hated it in 2005/6 when I first played it but now that the disappointment has vented I could see that behind that layer of turd lies a shooter I can enjoy just for its gameplay.
Sam 3 is kind of doing the same thing as Sam 2 except in the opposite extreme end, it is too bloody serious. Where did all the funny secrets go? Where the fuck are my floating, sparkling pickups in the middle of a giant arena? Where are the single armor shards or health pills that spawn a red biomech behind you that goes "ougabougabouga!!!"? It is just too bad. The game is pretty fun but it doesn't come even remotely close to the line the encounters set back in 2001/2.
Another thing Sam 3 falls short of is the standard Damjan Mravunac set with his amazing music compositions. He did the music for Sam 3 but... it is just so boring. The tracks in the encounters were catchy, thematic and really well put together, Sam 3's music is forgettable at best aside from that really atmospheric peace that plays during Power of the Underworld level. Hell, even Sam 2 has much better music than Sam 3. I get Greendale stuck in my head on regular basis.

I still regularly listen to the final boss theme from SS3, I think it's by far the best track in the game.

That track is first heard in the First Encounter (Dunes), while it is in the SS3 soundtrack it's not really a new composition. But yeah, this is indeed a fantastic track (I think the peace track is even better.), Dunes is one of my favourite levels in the First Encounter, the music just being one of its many qualities.

No, in game mechanic terms. The label becomes inaccurate as soon as you slap on something like an holographic sight, but the in-game mechanic's execution remains the same.
