There may be a timing issue. When I input the code, a couple of seconds passed from when the 'clunk' was heard, until the beams lowered. I then waited a few more seconds just to make sure.
The order in which I used the mechanism was: 1) Put valve in its place. 2) Pull lever near top of machine. 3) Turn valve. (4) Don't get brained by flying rat corpses.)

I hope I'm not muddying the waters, but I believe the order in which I activated the ray that changes the crystals was 1) attach new valve; 2) turn new valve; 3) flip on/off lever to on. It worked first time and immediately. If that is true, then there isn't one and only one correct sequence.

Said yard has a locked gate right by the sewer entrance, which jams the door if you pick the lock. You need to enter the yard from within Bafford's manor.
If for some reason that doesn't disable the bars, try shutting down the generator at the old hydro plant, the one with the giant 'CAUTION'-sign on the floor. It might be possible that you double frobbed one of them which caused the process to fail. Also, the code you typed in is correct. I'm not sure why it is staying closed for you. Try hitting a random code and then the correct code.
I forgot to mention... the locked gate at the power station will jam if picked on the outside, but the lever on the inside will open the gate. You just have to be inside to reach it. :)

Yeah it's kind of strange because I had a save game before I installed the valve and I went back and tried different combinations and the thing turns on but nothing changes even after several minutes.

MrMunkeepants open the large garage door and then climb the crates to reach the top of the door.
The toilet in the police station is opened by a lever nearby.
