In mission 3, on expert, I'm trying to track down all the secrets. All main objectives are complete but, despite extensive searching, I've stalled at 5 out of 7, and I'm also nearly 900 short of max loot. Unfortunately I haven't kept notes as to which secrets I've found! Any clues please?
Also, in the warehouse beside the canal in the hammer church area, there's a large crate bearing a skull and crossbones, and a little red smoke is issuing from its base. I can't seem to interact with it. Is it just for show?

As always when you get stuck in this game, the solution was stupidly easy but somehow you kept missing it over and over. This is the nature of Thief. Thank you both!

the lid is closed, turning the valve didn't change anything I can see. I even tried the "see if loot gets small to indicate a hidden switch to frob" tactic and found nothing.

a second switch to frob, but it isn't hidden,
