[SPOILER] -You'll find the way there eventually if you get into the chapel (room with the big organ)
- From one of the secrets. Check the Library banners carefully. This will also answer your question about the room you can see into from the attic.
- The only way into Lord Alan's room is from the roof walkways. Check your map and you'll see two balconies marked on it. One is the dining room and the other one is Lord Alan's room. Once in there, look around carefully.
- Tower 5 is accessed from the chapel.
- Totally spread out. Search every nook and cranny! :)

Once I read the hint on where the gem was and your hint concerning the library, everything started happening...I might have even finished the whole thing last night (well, there are those missing secrets...), had not

Now I've been reading through all spoilers (phuu!) trying to figure out what to do, and all I can say is NO NO NO NO !!! Looks like I have to do the mission all over again (no way!)...
I'm in the caverns, got Lord Alan on my shoulders, standing in the mouth of the face, and just found out I need rubies to get back to his room. Well, what if you got no rubies?!?!?!? ??? :(((

I have everything done in this mission, I have 11000 loot, 11 or 12 secrets, I have the Crystal, I have The Truth, I have been to Victorias painting, I have put Lord Alan back in his bed.
Only one thing though....WTF is the damn CUBE!
On my list of objectives it says "Steal the Cube" What cube? Nothing I read says anything about a cube, I dont see a cube anywhere....
help?

[SPOILER] You missed a section down on one of the basement levels, the one just above the jail. Over in the corner there's a doorway that a guard patrols in and out of. Go explore in there and you'll find a vault. The combination is in that area and the cube is in the vault, along with some more valuables. [/SPOILER]

It says I have 13 out of 15 secrets. But I think I might have already gotten those two.
And what about guards? Am I missing someone? I used a gas mine once.

A gas mine doesn't count as a KO I don't think, which is why you can use them in missions where you're not allowed to knock anyone out.
As for the secrets, it doesn't sound like you've gotten the two you mentioned, as far as I can tell. The pool is on the main floor of the Fortress. Jump into the pool and look for one of the tiles that highlights. It's very easy to miss seeing even if you know what you're looking for. The attic one you'd know if you'd gotten. Head back up to the attic and check the walls for a fairly obvious secret door. The pressure plate is on the ledge just above there. You need to go find something to hold it down (a broken piece of statue works well) so you don't have to rush to get inside.
