It sounds like that's the case. It's been awhile since I played this and I can't remember if there is anything else you need to do. I don't think so. I think the sequence is supposed to be
that you get that objective when you enter her room, you go to the room of wisdom and read the book there which gives you a cutscene which shows the mask in the chapel, you go get the mask and put it on the table outside Darko's (?) room, go in there and get the eye, etc... So it sounds like you've done all that and if the objective isn't completing then you might have a problem with your copy of gen.osm in your Thief2 folder. Try renaming it to something like gen_original.osm so you can restore it if you want to, and then download (
http://www.mediafire.com/?818r1slg260ypls) this copy and place it in you Thief2 folder. You might have to reinstall the mission or you might have to start over. I can't remember. But try it.
If that doesn't work, or if you just can't be bothered, you can just count that objective completed and when you've done everything else use ctr+alt+shft+end to end the mission (though I recommend replacing gen.osm anyway to keep from having problems with other missions).

I actually found a walkthrough and I didn't glitch anything, there was more to do. I've actually finished the mission, but I missed the bonus objective (The Guardian, eh?). There's two rooms with pedestals for books, but I can't find them anywhere and the walkthrough says nothing. Any ideas?

See, I said it's been awhile. Glad you're able to continue.
For the guardian, you need to get the lock pick from the prison and use it to get into the Guardian of the Book of Entrance room on the first floor. Take the black book on the floor in there to the Guardian of the Entrance room on the second floor and place the book on the pedestal.
The metal gear is used in Sid Meier's tower.
The acid is used on the lock of the safe in Shepard's room.

placed the flowers on the grave, it declares mission success, but the "meet brian's ghost at the lighthouse" goes unfulfilled. Is that supposed to happen?

Replaying this wonderful Fm on Expert after 3 years and hope someone can remember what I need to get Cindy's candle? Have 4 other candles: Brian, Brenda, Mike and Anita.
I read through 10 pages, and no hint on Cindy's candle.

You should get Cindy's candle after you place Ezio's letter in the trunk in your room.
If you don't have Ezio's letter, and you want to know where it is, you'll find it under the file cabinet in Jeremy's room.

You're welcome. By the way, there is a loot and consumables list included in the mission archive which contains the location of all the quest items (though not necessarily what they're related to). Just so you know.

I'm playing on Expert, and have 3 of 4 secrets. The Lootlist doesn't identify all the secrets. Can someone post a spoiler list please?
