Just finished this mission. Played in hardest difficulty. 275 loot unfound. Completed every objective thrown at me. Only found 1 secret (rat)
My opinion? It tells a very good story, and the architecture is good, though all the rooms appearing identical does get a little confusing at times. Thank goodness for the map. The gameplay is essentially a complicated keyhunt, though at least some originality in the "keys" is used to make it more interesting. And the inventory is never cluttered with keys, though the same can't be said for readables.
The only part that stumped me involved Sid's Metal Gear, as it's located in a room that was locked when I first tried it, but somehow seems to have unlocked itself by some action of mine. It was only by chance that I actually tried opening the door normally instead of trying the various "keys" I was lugging around.
Overall it's a solid mission, but save for a few moments (Sid's tower, Jacob's Room, the secret garden and the third floor) it's not breaking any new ground or doing anything different. It's all been done before in Thief... though in most cases not as well as this. It's thought through, attention is paid to detail, the story is engaging enough to keep people going and the Christmas theme doesn't feel out of place.
It'd rate it a solid 8. Well worth your time, but keep your expectations in check.
Now to try to help some of the lost taffers here...
To get to the third floor you need to find 5 candles. You're "rewarded" with candles for completing each part of the murder mystery and putting the respective evidence in the trunk, with one exception.
Anita's candle is awarded once you return the painting to its proper place. There's a readable lying around that tells you where to find it.
Mike's candle is found by finding the motive. To find the motive you must open a safe, but there's no key or pick that can open it. You'll have to find something unusual to bust the lock.
You'll need to recover one of the "keys" after you've used it, to use it elsewhere after you've completed a certain objective. Brian mentions this in a readable, and it is needed to find the murder weapon.
Now for my questions to the author:
# There is a wooden box high up in the crypt. Does this box do anything?
# Down in the prisons, past the small canal there is a door that would not open. Is there a way to open it?
# In the attic there's another door that I couldn't find how to open. There's a rat right next to it. Does this door open as well?

Thanks for the tips on my missing candles. There's another secret in the Room of Wisdom.
Re: Mike's candle. Is there another safe anywhere apart from the one you open with acid?

Anyone notice a fps drop at the beginning when the lamp is on in the starting room? When i switch the lamp off the fps increases.

The number of candles needed differs with the difficulty level you play on. And the answer to all of your questions is no.
But in the crypt and the attic, there is something very nearby each of those.

Take it to the prison and "use" it on the skeleton

OK, so I've been playing on Suspected. Could you please tell me
how many candles I need. I have 3 but am unable to find anything, anywhere that might give me a 4th. But I must need a 4th because the plate doesn't accept the Cindy candle

You need a key. You'll get it in the crypt (an eye and a lantern from Anita are also needed to get there)
