I'm down in the crypts having finished my work in the cathedral. I see [SPOILER]a large stone walled up area in one of the pathways[/SPOILER] but cannot find the switch to open it. Where did I miss it?

If you prowl around you will see a "door" that looks like it should open. There will be at least two of these. Look around the crypt area for torches that are not lit.
That hint should give you some help in solving the puzzle.
As I recall "bricked" up areas in the crypts are not part of the problems you need to solve. I could be wrong, but the panels in the sides of the passages are.

Thanks theBlackman but I think you were thinking of the crypt with the bats and vampires. The one I was stuck in occurs in the next mission with the Hammerite cathedral. Anyway, I figured out the how to do it.
I'm still missing one last objective though.... where is the second gem!

The objective is to "...find where the second gem is kept...". It is not "TAKE" the second gem. You missed a vital piece of information. Go through the cathedral again!
Search the second (top floor) level of the cathedral well. Particularly the four rooms.

Okay, I'm about to go insane, and I'm being slaughtered every minute, I really need help. Where the hell is that stone in The Hammerite Monastary? I've gotten the scepter, and at some point I must have alerted those bloody vampires. They're roaming around like a pack of wolves not that far from where I am, and I need to know where it is so I can get there and get there fast. Since I am totally lost, I think giving me compass directions, such as 'head south east until you see ---' would be the best. Please, help this stupid taffer! Thank you in advance!!!!!

Where are you? What room. If you don't know, then what do you see, and what is near you.
We need a starting point that YOU KNOW. :D
Also read the posts two or three above you. YOU DON'T TAKE THE STONE. You find INFORMATION about it. :D

lol, okay, I looked around, and after numerous slaughterings I've gotten this together. I'm in a nice long hallway, and there's a T junction in it, and directly north of the juntion is a room with a metal plate with a fire burning on it, with a fire arrow in the flames. If I look through the west archway, I see a coffin with a candle on it, through the east archway, I see cobwebs, and a big statue, and through the south one there's a statue, with a chest to the left of it.
Also, the only real safe exit I have is to the east. There's a group of 3 or 4 vampires blocking the archway to the west, and one heading in from the south that joins the party after a couple seconds.
Um, yeah. :erm: Why the hell didn't I think to write this down before? And where is that container of instant coffee . . .
Edit, 14 hours later . . .
Okay, I finally got out of there. I managed to find an invisibility potion, and I gulped that, and a speed potion, then put anything that could heal Garrett to good use. If the healing potions contained any alcohol whatsoever, Garrett would have been dead in a ditch from alcohol poisoning. But I still got out :ebil:

I've been having a nasty slowdown problem in the Hammerite Monastery. It seemed to start when I got into the cellar lab, and continued to get worse throughout the rest of the mission. By the time I got to the vampires it was so bad that I just couldn't play effectively. I was getting about 5 frames per second - normally Thief 1 + 2 run so perfectly you can't tell it's not continuous.
I'm running a 1.33 GHz Athlon, integrated GForce2 vid card, 256 MB DDR memory, in Win2k.
I tried reloading a save game. The more times I reloaded, the longer it took to load the game - it got up to *2 minutes*. I tried exiting and restarting Thief - no change. I tried rebooting my computer - no change.
So I tried starting the mission over. Load time went from 2 minutes to 16 seconds, which is close to normal on a big mission. The mission played just fine after that. I *WAS*, however, intentionally going quickly because the error previously had seemed to get worse over time.
Anyone else discover this?
