In Thief 2 mission numbering is different than the actual order of the missions. While TDP/TG has correct order, I wonder why it's not correct in T2. Courier goes before Blackmail, but in the actual game it goes after. Could LGS change the plot while mission making, so that required changing mission order? For example after trailing Mosely Garrett somehow learned that sheriff wanted to kill him and then decided to break into Truart's mansion with the recording acquired from the bank, though it's not clear what Garrett in bank is after(it's surely not recording as it wasn't known yet about Truart's intention by Karras' order to eliminate Garrett) and what in the bank makes Garrett trail Mosely. The plot had to be seriously changed for that.
Also Precious Cargo goes after Masks. Maybe having robbed Angelwatch Garrett, by Viktoria's suggestion, decides to break into Gervaisius's mansion, after which Garrett receives Viktoria's direction to seek Cavador. Then it becomes known about true Karras plan and Garrett goes to Soulforge to stop him.
Just my thoughts why the order's the following:
miss1.mis - Running Interference
miss2.mis - Shipping... and Receiving
miss4.mis - Framed
miss5.mis - Ambush!
miss6.mis - Eavesdropping
miss7.mis - First City Bank and Trust
miss8.mis - Courier
miss9.mis - Blackmail
miss10.mis - Trail of Blood
miss11.mis - Life of the Party
miss12.mis - Casing the Joint
miss13.mis - Masks
miss14.mis - Precious Cargo
miss15.mis - Kidnap
miss16.mis - Sabotage at Soulforge
Any other ideas?

The missions were rearranged to fit the story once the devs figured out where the story was going. The missions were designed first, before much of the story was written, and the story was written to utilize the maps. This accounts for the story's awkward telling in parts, as well as the Casing/Masks problems.
And gave us this, from the quote scroll:

A museum mission. I believe it's in the unfinished T2G missions which were "released" to us a couple of years ago.

Yeah, the museum would have been 3. There was no clear placement for Slums or the College mission. Fallen Hammers was (at least at one point) directly before Sabotage at Soulforge, and Waking the Dead (the necromancer mission) was between Casing & Masks. This is based off Emil Paguliaro's notes.
The Thief2Gold missflag.str was pretty complicated...

Edit: A little more on that Hammerite mission... The idea was that Garrett gets a Hammerite priest drunk in a bar and gets him to spill some info about Karras's past within the order, and he then has to go follow up on it by breaking into an old run down Hammerite church.
