I know I'm supposed to kill those rust mites but how do i? it's been a long time since I played Thief 3, also what do i do with the pagan cornerstones if anything?

After stealing the Chalice and reading the note from Drept that Artemus gets for you, about doing the Hammerites favors to make up for your crimes against them, you can kill the rustmites with broadheads. It's optional, not a requirement.

Also, I think Dyan's letter clearly explains what to do with the cornerstones. Shoot them with moss arrows.

You are not "SUPPOSED" to kill Rust mites, or hit the corner stones.
If you do either you increase your alignment with one faction or the other. You gain a certain amount of safety from one faction or the other if you do.
But you can play the entire game without the cornerstones, the Pagan shrine area tweak or killing the Rust mites.
There are a number of activities that enhance your Faction association that don't involve the Rust mites or the cornerstones.
Both are an option that allow you to align with one side or the other. But neither are a MUST DO. Or SHOULD DO. It's your choice, and can ease your interaction with the factions, but is not something that you have to do.
As for how. Shoot the Rust mites with a broad head. Shoot the cornerstones with a moss arrow. Shoot the shrines with water or moss arrows.

My understanding is you need to shoot the shrines with all elemental arrows. That includes water, fire, gas, and moss arrows. Or did I miss something? :confused:

You are right. I forgot to add Fire and Gas, although these come in handy elsewhere and can be expensive. Water and moss are relatively cheap. :)
You don't need ALL of them. You can do it with any single one of your choice. Water and moss are the easy ones, although you could just use water, or moss and nothing else.
It should say ANY. Not all. You don't need a full complement of arrows to activate the faction increase.
