Don't worry about the chest in the storage room with Mona Lisa. It's just a prop.
The crypt was one of the areas I had to delete to improve performance. Now it's just a door with a funny note.
Assuming you cleaned all the loot out of the rooms:
There is only one small loot in the grounds around the Estate. There is on small loot in front of Admin building. There are coins in front of the statue behind the Hammer Chapel.I'm guessing there are a few rooms you still need to check, too.

Um... need help! I cannot find Dewdrop... and I'm a bit worried that I missed someting, because... crypt!? Where is it? And on a related note: how do I get into the church?
Edit: Aaah... found it. The doors didn't highlight.

Did you find the note about Dewdrop? It mentions that it was lost near a coal chute. Look where coal is stored near a furnace.

This mission is a real jewel. I am impressed by so many things that I will surely forget to mention most of them.
*Warning: Minor spoilers below. Do not read unless you want to ruin your experience.*
1. I really love old castles. The whole design of the place is marvelous. Many buildings, many rooms, many exits and alternative routes – very enjoyable. The interiors are great – it really gives the impressions about the occupants. I liked the castle walls, the buildings, the towers, the sewers, the pipes. An amazing work!
2. Shining mushrooms – nice :). The sewers are a great way to cross distances quickly. But it was disappointing to find that I can get out of them only at one place. Despite that it is a great exit route indeed.
3. My first impression was the size of the open spaces. The garden in the begging is very cool. I loved the ivy textures. Also the fallen leaves on the ground and piles of yellow leaves – very nice stuff. The guy with the sickle – very good job.
4. All textures are stunning – the grapes crates, the ivy, the wallpapers, the paving-stone roads, the floors, black guards, over-warden's and Mercier's clothes, demijohns, Mona Lisa, logs, a machine that makes juice out of grapes, a cauldron (or is it?).
5. I like the cannons. I spent about 5 minutes examining them and the attributes around. I wish I could fire one shot. :)
6. I like the gas lamps and light switches. It is good to see such innovations.
7. The plot is awesome. The whole idea of the Cabal is great and the final is just the best. I really loved the optional objectives. They contributed to the great time spent playing this FM.
8. Nice scary sounds around the crypt.
9. Very funny text messages at some places.
10. Nice music selection.
11. Very cool scripted events. I like how firstly the guards beat Keepers, and later Keepers kill the guards. The courier job is awesome. The fight between black guards and castle security is great.
12. A great ventilation shaft which allows you to travel undetected.
13. I like the dagger under the stairs.
14. I like the rats on the top of the towers in the castle. What I don’t like is the tower in the guard quarters (the barracks). There is nothing on the top. It is disappointing to go all the way up the stairs to find nothing.
15. The throne room is spectacular. With lights on – even more majestic.
16. I like that you can sabotage the electricity in the whole castle.
17. I like the doll and the little girl.
18. I like the alarm and red light in that room.
19. I like the smoking vase.
20. I like the bar sections.
21. The hidden rooms are cool.
And many more…
Thank you Nomad for this great adventure. Thank you all Flesheaters for the beautiful campaign. Your talent and good work are appreciated. You keep Thief alive!

Thank you very much for your kind words! I apologize for the dead ends at the top of the stairs and the crypt. There used to be roof access and access to the crypt, but I had to delete them to improve performance. The view from the Estate roof was very nice and it allowed an alternative entrance, but frame rates dropped to about five per second from there, so it had to go. The barracks used to be one floor higher, too, but I had to drop it, too.
I'm glad you liked the gardener with the sickle. I was pleased that he and the cook with the cleaver were able to attack. I wasn't sure the civilians would have the right animations or speech to do so. (The cook gets very violent with the ham, if you watch her long enough.)
The meshes that make the castle walls and towers were modeled after Carnarvon castle. I'm glad you liked them. Without them, it just didn't feel like a castle at all.

Yeah, the cook is brilliant, too! I watched her cutting the ham with a righteous fury, and I was pleasantly surprised. :D However, I never thought of showing myself to her because of the "do not get caught" restriction. I was ghosting all the time. But tonight I will try that to see whether she will attack me or not.
