All right, I've checked out a number of walkthrough guides and none mentions a peculiarity I noticed in the Pagan Sanctuary. After extensive testing, I was unable to confirm my suspicions, but I am wondering whether anyone else might have succeeded.
Does anyone remember the four powder kegs (there might be more kegs; I could only locate four) in the mission 4 Pagan Sanctuary? Two were located above the Factory, one was located directly above the beginning room of the Pagan Sanctuary, and the final keg was located in a secret (?) alcove near the rafters above the beginning room. I suspect, for a number of reasons, that these kegs might be used to destroy a part of the Pagan Sanctuary and reveal a secret.
1. The walls of the factory are falling apart and look as if they are cracked in specific locations.
2. Garrett mentions how the area above the factory looks "precarious" and although I think this is directly referencing the huge gear, which can be tipped over onto the guards below, I also think it might be an allusion to the instability of the factory area's general structure.
3. The fourth powder keg is hidden (right near the first special loot item), which doesn't make a great deal of sense.
I tried piling the four kegs in various areas of the factory and then using the fire arrow to detonate them. Despite extensive testing, I couldn't get it to work. I focused the explosions mostly on the upper area of the factory level, but tried some areas of the lower factory floor, too.
Are my suspicions incorrect or has somebody discovered a secret in that level? I know that 100% of the loot can be obtained without this being discovered, but there could be a weapon stash or maybe just an interesting new room.
Does anyone know? Did anyone have the same suspicions? It's the Pagan Powder Keg Mystery. ;[

Without the editor, I can only speculate that it may be one of dozens of ideas that were never fleshed out for various reasons. When you exploded the kegs did it alert any AI?

Yes, it did. It alerted the only 2 Pagans I left conscious, who happened to be the 2 in the first room of the Sanctuary.
It just seems odd to me that those 4 kegs were meant to be distractions and/or traps to kill guards and ents, mostly due to how one keg was hidden. I suppose some weapons are hidden, though, so maybe that is the case.
