So I installed the new EP that's been put together, and everything looks good... except that now when I open up the texture menu, most of the textures have a black box with a white "M" in the corner. Am I to assume this means that dromed knows the difference between a normal texture and a modded one?

No, that means that texture has a material file associated with it. If you right-click on the texture you can open said .mat file.
