Edit: No, went back and this was the missing one!) and Yes. I collected them all up for counting and drowning and exactly where they were when I met them / killed them is a bit of a haze now.
I think I may just Shift-Ctrl-Alt-End for the moment.

Well, there are five patrolling and five stationary. I can't imagine that you missed any of the patrolling ones and the only other stationary one is across the courtyard from the church in a corner next to a large, leaning pipe. But as you say, if you've done everything else you can just skip to the next mission. You won't miss anything.

No. The 1. key opens something near by (within view-distance) - as outlined in the note.
From where you found the note,
step out on the balcony and look around.
It is HARD - and maybe almost impossible to see - depending on your monitor/gamma - , so you might want to walk around through the area that you can see
and look up.

HINT It's off the town square that the balcony looks out over.
HINT 2 Do you remember the room with the angry man standing at the window in Mission 1? Check near there.
SPOILER -There's a ledge to the left of the apartment with the ladder leading up to it and where the angry man was standing at the window in Mission 1. Use the key on the locked window shutters.

First off, I just want to say this is the very first time in all my years of playing Thief that I've ever been able to view fog. . .and wow, this mission looks amazing with it! :eek:
That said, this has also been the most frustrating mission so far. It's nearly impossible to kill those goddamn dogs and I have so little equipment I've just said to hell with Belmont, 'cause if killing those dogs isn't on my objective list (thankfully it's not) then he and the villagers can find their own damn way through that town.
And normally I don't mind keyhunts all that much, but this one is really getting on my nerves like no other. What I need is to find the second key that opens up the wharf control doors.
An outright spoiler would be appreciated, 'cause I am so ready to be done with this mission.

There isn't a second key to the wharf control doors. Just use your lockpicks.
Also, if you are interested in trying, there are many broadheads in the mission as well as 4 mines. It is a more than sufficient arsenal to take out the dogs.
