No, not always definitely. What I am finding is if I am standing to the side of a torch, then the water arrows usually do not work. At least in this one room in particular. I am more than reasonably on target at varying distances. But if I am more directly in front of a torch, it works more often. Maybe it's just this level. I'll give the other two a try.

Are you absolutely sure that the water shower is hitting the torch? It is harder to hit side-on, since the area of wall that's available to aim at is a lot smaller, and offset to the side a bit (remember you need to hit the bit of wall closest to the torch, not the bit of wall that appears to be visually lined up with the torch - when you're at an angle, those bits of wall can be some distance apart. If you're only looking from one angle it can look like you've hit the torch when you've actually missed it, in 3D space).
Any time I've missed putting out a torch, it's always been because my aim is off. YMMV, but I'm pretty sure we would have picked this up if it really was a mod-wide bug. :)
Trying the other missions is a good idea. :)
@mazzortock, Malleus: Cheers! Apologies for the graphics bugs; we were aware of the skybox problem but it's not clear how fixable it is, especially since it's graphics card/driver-specific. All I can suggest is to experiment with updated/older drivers.

It only takes one water arrow to put out a torch. If a water arrow doesn't work, it's because you've missed. Sometimes the torches that lean out diagonally from the wall cannot be put out by hitting the wall behind them...you have to hit the top of the torch itself.

If your lightgem is totally dark, they cannot see you regardless of where you are. If it's lit up, then yes, they will see you in the rafters.

Yes, I would say Chalice of Kings is probably the trickiest of the 3 FMs, and maybe not the best one to start with.

One trick is, when your lightgem starts to go up a bit and you're exposed, is to crouch. Then you get a bit of a hiding-bonus so you can scurry to a less exposed area.

Putting out torches does only take one water arrow, but you do have to learn where the sweet spot is. And if you miss it, it won't go out. The margin of error is less than Thief (you can't just hit the back wall). I don't know if they'll tweak that to make the margin bigger. But as it is, it's a particularlity that you can get used to. When you get a feel for where the sweet spot is, you'll know where you can and can't aim. I used to miss quite a bit at first, but now I rarely do.
