My theory is : the Trickter ruled the world for a very long time. That leads to a total loss of the technology of the precursors, and Karrath-din is forgotten for a very long time... Only keepers know about its existance and later the Mechanists discover it again.
So... there were only the Trickster and the pagans. Someone had to discover again that there is a posibility to build houses from a different matter than wood - for example stone. The Builder had been just an inventor, he made the first hammer, and it was the stone hammer we see in Undercover. Later, I think that his students discovered the iron an began building molds and iron hammers.

Here's the thing.
After the fall of Karath-Din, and the resultant diaspora as people fled from the city, well... the best and brightest minds stayed behind. The Guild of Enlightenment stayed behind - perhaps their descendents became the Keepers, perhaps not.
General collapse of civilization as the God-Emperor dies. The Precursor technology vanishes, and known civilization reverts to the stone-age.
Humanity starts to worship again - the elements, the seasons, ceremony building on ceremony. The Trickster could come into existence as a result, along with other 'Old Gods'. (If you hold the viewpoint that the Trickster is an avatar of Nyalarthotep, he rebuilds his following in the wake of the KD disaster).
Time passes.
In comes the builder - either as a concept or through the apotheosis/deification of a charismatic man, one interested in codifying the laws of society, structure, etc. And very, very much against the gods that came before, the Trickster and his brethern. He creates a new form of worship - one devoted to order and law, to structure, knowledge and civilization. (Little did he realize that this would end up stagnating...)
In essense, the Builder could have begun as the Thief analogue of Hammurabi and certain other figures, deified, whose religioh developed into a close fantasy approximation of the medieval Church.

I doubt the Builder was just a man. After all, the Hammers do have a degree of mystical power, and they must be drawing it from somewhere. The ability to make holy water or create force fields like the one in Undercover wouldn't be available if they were all worshipping just some guy.

Who knows where they get their magical power from? Why must it come from a god?

Well IMO the Hammer get their "mystical powers" from pure fanatism. You know the theory that extreme faith let things happen....I think thats the case with their mystical stuff....

Well, everyone has their different interpretations. If you look at all their quotes and texts, the Hammers definately consider the Builder as being a real god (and not a person that ascended), so I just go with them.

My assessment was based on analysis of in-game materials, and extrapolation thereof.
