I've done everything, but can't complete the objective 'find out what happened at the factory'. I've searched every inch of this place...how do I complete this objective?

Go to the top floor of the church (not the factory). Up there is a room that the cardinal has shut himself in. Use the church key to open it, and read the cardinal's diary.

The only thing on the top floor that I can see is the chapel with the room off to the side. I've been there already, where I got one of the other keys. No idea where this cardinal'siary is.

In the room off of the chapel, where you found the factory basement key, there's a scroll and a book lying on the floor just by the table. Pick up the book and that objective will tick off. :)

I'm right well stuck on Inverted Manse. I'm on Cutpurse, down on the floor with the three haunts patrolling...lots of smelting type cauldrons....plenty of Hammerites impaled or stuck to the ceiling with swords...there's a partially submerged room as well. And there's a door, I *think* just past the guy stuck to the ceiling, which I can't open. I have the church key, but I don't think I've been to the church yet...I have managed to flip a few switches and turn some generator things on...basically I'm stuck on this floor and have no idea what to do next. Any help would prolong my lifespan infinitely :)

Well, you've answered yourself :) Go to the church and look around. Make sure you enter the locked room behind the chapel guarded by a haunt.

[sheepish] ummm...I don't know how to get to the church...unless I got the key from ther in the first place...not sure....can you just tell me how to get to the church from the factory entrance? :p [/sheepish]
