You'll need to tell Darkloader where your Thief2 folder now resides. Run Darkloader and go to Settings and update the Thief directories.

is this the part when I say "I told ya"?
I forced mine to install in Program Files because Thief/dromed wouldn't run correctly with the files scattered wherever Vista wanted them to be located. My installation works fine. :)

that doesn't make any sense, but sure, whatever works for you.
standard procedure would be having one regular T2 install for playing the OMs and FMs, and one Dromeded up install for all the editor stuff, both in C:\Games\ or some other similar location. you can share RES between the two installs if you really need to save a few hundred MB of disk space, but that shouldn't really be a big deal, considering the size of an average hdd today.

Yes I have two installs as you suggested. It was more of a defiance against Microsoft changing things all the time. Besides, all of my other programs were installed in PF without any intervention from me. :)

Oh please don't ever install thief under program files.
It should go under: E:/ReasonsToBeLive/Godsend/ThiefPlayInstallation016
