HUmm it's been a long time. I think I remember. From the point in the manor where you overlook the indoor garden...I remember the room had some game tables. Turn about 180 degress and go back into the large area with the carpet and stairs. Go through the door that is adjacent to the game room door. Through that hall and down a short flight of stairs...turn right and go about 6 feet and look left. The door to the left is his room.

You need to state what difficulty setting you are playing on. He's not always in the same place. It sounds like you're playing on the easiest setting, though, and in that case you should find him in the Glasshouse (conservatory).
In the easiest setting, you are not allowed access to the North Wing or the Church. To get in there, you need to play on Hard and see every bit of the mission, you have to play on Expert.

I'm playing on Normal level and I have gotten two paintings but I need the one near the Captain's room. I can't figure out how to get to the Captain's room. I've searched through some pretty long threads looking for info on this, but it must be something I'm missing.
Also, the Glass Room door is locked and I can't open it. At least I think it's the Glass room. There is a glass door and a guard that I can see in there, but how do I get in? Isn't that where the beads are that I need?

Have you been in the big Central Library? It's the one with the blue tiled floor with a lowered central area that has wood flooring. Go through it and out the north door. You'll be facing a set of stairs that lead up to a walkway. Don't go up the stairs but turn to your right and go through the doors in the east wall into a hallway. At the end of that hallway, there's a short set of stairs down to another hallway which has a door on the left that is set lower than the rest of the hallway. That is the Captain's room. To get to the picture, go past his door, turn right up the hallway and go left through the next door. The painting is hung on the wall to the right.
I don't recall the door to the Glasshouse being locked. The door to the Glasshouse balcony is, though. A guard that patrols downstairs around the glasshouse area is wearing the key, I think.

Thanks Nightwalker! You're the best! I finished the mission. What a truly remarkable thieving experience that was. I wonder how many doors total there were in that mission....

2nd part: I would like a small hint for getting through all the watchers in the vault.

In the north wing library,[SPOILER] there are several bookcases that go right up to the very top floor. You need to rope arrow right up on top to find the chest. [/SPOILER] If you still can't find it, let me know and I'll take a screenshot of the location for you.
As for the Watchers, I don't remember how I got through there, so I'll check it out and come back later.
Edit: I'm back. The easiest way is to [SPOILER] bring the Mechanist Lord with you. As soon as you take him into the room, all the Watchers shut off. [/SPOILER]
Otherwise, here's a hint: [SPOILER] There are light switches in each corner of the room. [/SPOILER]
Spoiler: [SPOILER]If you're ghosting or you don't want to go look for him, stand at the doorway and peek in. There's a light switch in each corner of the room. The two closest to the doorway can be hit with a broadhead by edging up just far enough to see the switch and still staying out of sight of the Watchers. Once they're out, you can move (slowly or you get spotted) to the right and get a shot at the light switch over there. Get into the far right corner and you'll find a shut-off switch for the Watchers. [/SPOILER]
