Here's my personal answer: Most of the occultism in Thief is imagined. The glyphs are not real. In game, they are a method of recording the future before it happens. The pagan symbols are just symbols, like how we have our country's flags and the like. The keepers are a secret group of what amounts to historians with a stake in the city. All they do is keep tabs on what's going on and intervene when the crap is about to hit the fan.

Actually, truth of it, he does put three Hammer priests to rest and expunges the hammer haunts from the cathedral. But all in all that was working for good. I mean, Brother M does have a cheery voice, albeit a little vague on direction. Yet I digress.
