Can anybody tell me how the animated, coloured cutscenes in thief were made (at least which program was used to animate)?

The only thing I know about the animated cutscenes is that they were done by company called rustmonkey (which appears to have gone out of business).
godismygoldfish did a really short Thief style movie a while back, so he'd probably know a lot better.

I think they only did cutscenes for Thief III.

They were made with large quantities of talent. If you don't have that, you're out of luck.

I think they only did cutscenes for Thief III.
The website is still there yes, but it hasn't been updated in what, two years?
Also, they did the cutscenes in the first two games as well.

Don't just assume that I have no talent. I've done plenty of work with animation software, and was just curious as to what they used.

Good point. I didn't really find any evidence of their work on T2 & T1, though. But I guess that doesn't really matter.

They apparently did some work for "A Scanner Darkly" and some more recent work for Sony, but nothing recently.

No, they didn't. They wanted to, but the work was given to someone else.
I honestly find it hard to believe that the same people who were responsible for the Thief 1 & 2 cutscenes were the ones who did the Thief DS ones. Not because I don't know that it's true, but there's such a huge disconnect of quality and artistic vision between the two. The Thief 1 works are amazing pieces of art. The Thief DS ones are shoddy imitations of technical method without the artistic vision.
I really wouldn't be surprised if there was some key person who went missing from the production of these that just made it all fall through. What happened? Why is the Eye sequence so breathtaking and the TDS equivalent so completely forgettable?

I know what you mean. The overall style is much brighter, you're able to see the characters faces most of the time, like the whole game itself, they feel lighter and more cartoonish.
That said, I enjoyed the cinemas. In fact the only thing that really bothered me was how Garrett couldn't have a constant look. In fact though, this is a problem with Thief 3 in general. In the first two games you rarely see his face so that's OK.
But in TDS? He has a different look in the actual game, in the loading screens his scar is on the wrong side, in the game rendered cinemas there is no scar, in every single rustmonkey cinema he looks completely different. It's pretty strange.
