Okay, good afternoon.
Please, bear and picture this:
Garrett wakes up. It's noon, Saturday, a clear sky over at the City. Our protagonist puts on a gray sweat clothes, steps out of his apartment and on to the street cobblestones and says to himself "Time for my full workout".
So, what would you think it would be a proper Thief training? Remember:a thief must be able bodied to bursts of sprint and wallclimbing, long moments frozen in a semi crouched position, and whatever more I can't recall now.
Not that I plan on starting a burglar hobby, but I am curious of what you guys may suggest.

I don't know exactly what he'd do, but whatever it is, he would surely have a pocket victrola with Scarface (Push it to the Limit) on repeat.

Anyway, for a thiefy workout, given the general 'era' of the setting, I doubt people actually 'worked out', or even ran, unless they were all-out running to something. No jogging, in other words. Nor could he go up on rooftops during daylight - it'd catch attention far too easy. Chances are that he'd have a private corner somewhere where he could work out. Whether it was a corner of an apartment with rafters that he could tie a rope to, sit ups, or 'weights' of some sort. Anything else, and he'd likely have to get himself to the edge of the city to do anything without notice. The city is near the sea, so a brisk swim in the surf (brr!) or a run along the beach. . .a beach, rather, although that climate probably has rocky beaches. . .run along a cliff, maybe. Or maybe there's a section of sewer he can jog along. :)

I suppose Parkour would offer a range of usefulness to Garrett. Running, jumping, mantling, leaping AND mantling, something that I admire greatly, falling from big heights.

Judging from the story progression of TDS, I would suspect that his nightly preamble through the streets suffices as his workout routine. Because he's primarily active at night, he probably spends the daylight hours sleeping. Would he even schedule in any spare time?

I can't picture him as someone to put on a sweatshirt and go for a run or workout. I don't think he works out. He gets his workout during the missions, he's not focused on strength and performance. He's rather slim in build, so has little weight to deal with and thus has no problems to climb stuff fast. His agility is his nature and doesn't require certain workout. He's a rather mediocre sword and bow shooter, also.

Hm. Maybe some are gifted as so. But how one should train the agility trait? Have it at the ready, as a thief would do?

Yeah, some people are gifted. Remember when Garrett, as a child, tried to pickpocket a Keeper.
He, then, followed some kind of training (physical and mental) in a Keeper compound for years. I think he learnt some skills there and that just "upgraded" him just a little more than other young Keepers.
I guess he likes to practice sometimes, maybe new unlocking techniques and better mantling techniques.
Of course, he's not fat at all and not very tall. Maybe 1m75 (5,75 ft), max and weighing 60/65 Kg (132/145 lbs)or less. In french, we would call him "chat maigre" or "thin cat". Agile and skinny.

My Garrett is a good shooter on training and in the field on moving targets. Not fast but accurate most of the times.
