There is no scene with the Hag meeting the Captain.
The Captain's Log should be in the mission, or something's wrong. There are more story bits at Docks and the Overlook Manor, but we don't know where the necromantic curse came from, only that there's an implied connection with the Hag and the Compendium of Reproach, even though there's really nothing to go on.
If anything was deleted regarding the Abysmal Gale and Captain Moira and the death of the crew, it was deleted thoroughly and there are no remnants anywhere. The one exception is the First Mate's Log, which still doesn't help matters.
Here's everything (eventually, W.I.P.):

Doomed Vessel Arrives in Docks
The merchant ship Abysmal Gale floated into port on Sunday with its captain and crew of 28 either missing or dead.
Witnesses say the vessel, formerly under the command of Captain Robert Moira, seemed to steer on its own. Now under City Watch investigation, the curious are warned to keep their distance from the boat. Officer Dirk Lemar explains:
'With this here cursed ship, you got your zombies, you got your ghosts, plus all the dangers of a regular ship, drowning, splinters, what-have-you.'
With that said, this is one reporter that will indeed be keeping her distance. Additional reports indicate the possibility that undead who disembarked from the vessel may be congregating in or around the sewers.

DOCAbysmalGale_002000: m13c0602: What's the point. If something bad's gonna happen, it happens in Docks, am I right?
DOCAbysmalGale_003000: m13c0603: Guess so.
DOCAbysmalGale_004000: m13c0604: Anyway, you can't trust the City Watch, specially the ones here in the Docks. They's cut from a different cloth, they are. Bad as they come.
DOCAbysmalGale_005000: m13c0605: You're just mad about the quarantine.
DOCAbysmalGale_006000: m13c0606: It's more than that. Something fishy happens, and they don't do nothing. But for hard working folk like myself...I gotta pay 'em dues just so they won't close the place up.
DOCAbysmalGale_007000: m13c0607: Whaddya mean, 'fishy'?
DOCAbysmalGale_008000: m13c0608: Like the time that old lady came in here...asking about the Abysmal Gale...how it got its name...where it is out at sea. Then a few days later...the ship comes back...all hands lost.
DOCAbysmalGale_009000: m13c0609: You told the Watch about the old lady?
DOCAbysmalGale_010000: m13c0610: Course I did. But they won't do nothing about it. Never do. That's what I'm talking about.

DOCCityWatchZombies_001000: m13c0201: Sure are a lot of 'em.
DOCCityWatchZombies_002000: m13c0202: What?
DOCCityWatchZombies_003000: m13c0203: Zombies.
DOCCityWatchZombies_004000: m13c0204: Yeah. They came from that ship--poor bastards--the Abysmal Gale.
DOCCityWatchZombies_005000: m13c0205: And...call me crazy but...ain't they a bit more riled up than normal?
DOCCityWatchZombies_006000: m13c0206: They're just a bit on the testy side, you know, grumpy 'cause they're wet.
DOCCityWatchZombies_007000: m13c0207: Idiot. Wet or dry...zombies don't care.
DOCCityWatchZombies_008000: m13c0208: Oh, like you're an expert. Anyway, don't worry...if one of them gets ya, I'll be happy to cut your leg off, or whatever it is you're supposed to do.
DOCCityWatchZombies_009000: m13c0209: (Angry) You taffer, you only cut off my leg if that's where one of 'em gets me. See? Otherwise there's no point!
DOCCityWatchZombies_010000: m13c0210: All right, don't get so mad, I'm just saying I'd help you out in a pinch, that's all.
DOCCityWatchZombies_011000: m13c0211: Well, it makes me mad I gotta explain these things all the time.

The lead from the Abysmal Gale has brought me here--to the captain's seaside mansion. Well, former captain. Ol' Moira and most of his crew didn't survive their final voyage, but luckily for me the ship's manifest did. It talked about a golden slab, which sounds like the Compendium of Reproach the Keepers have been looking for. The log said Captain Moira brought it home for safekeeping. I doubt he knew what he had--probably just wanted it for the gold. My stolen rowboat got me here in one piece. Now I just have to find and steal the Compendium. There's no way to know how many of the Captain's loyal men are guarding the place, but the household will probably be in an uproar over the captain's death. With luck, no one will notice me sneaking around. The Widow Moira might know where her late husband kept his treasures. Maybe I'll start by paying her a little visit.

Thursday
Will the storm never let up? We've been kept in port for three days, while the men stay on pay, lest they find other work. The treasure perplexes me. What manner of gold is it that gleams so, but does not dent? What does the strange symbol on it mean? Is it solid? No, not heavy enough - hollow then.
Friday
I endeavored to melt it, but the treasure shows no sign of warp or scorching. I've heard of things protected by wards and such - could this be such an item? I have placed it in the secret room for now, but this warrants further study when I return.
Monday
The weather finally broke, and tomorrow we'll set sail - if the Dock master is in the mood to take a bribe from an old marauder like me. Too bad I'll have to leave behind my fine gold telescope, the Nereid - the glass lens is chipped.
If I were a superstitious man, I'd delay the trip. For now it will stay here - on display in the rotunda.

Tuesday
I thought he'd never leave. I ain't never cursed the weather so much. Almost done checking the upper floors - no sign of the captain's secret.
Saturday
Got the news about the Abysmal Gale today. Good riddance is what I say. The captain ain't never did me no favors, else why am I still working like a dog. I guess Ginny will have to break the news to Mrs. Moira - but if she chickens out, I'll do it, and gladly.
Wednesday
With so many house guests about, I can't look for no secret room or anything, I gotta go on pretending to be Lapdog Standish. Somewhere the captain's ghost is laughing at me. If there ain't no treasure, I'll make off with that fine silver mirror in the widow's bathroom - she's in no state to miss it.

Edwina- If you're reading this it's because I am gone. But fear not, for I have provided for you. The money in the chest will keep you surrounded by servants. There's a golden slab too, but it's a mystery to me. It could be some kind of fools gold, or enchanted. You won't need it though, not with that chest filled with coin.
Yours forever,
Robert

Day 42-
Cook outdid himself tonight. A fine meal. At least at the officer's table. And why not? We've done well on this trip, and tomorrow morning I'll announce to the men that we'll be steering for home. I'm looking forward to seeing my Edwina.
I guess a scarf of hers is just as good a lucky piece as that telescope of mine.
Day 43-
Weather's been fine. We got a full hold and are headin' for home. Should be there in less th

Ship's Manifest
Been a fine take, but nothing real exotic like the last trip. Like that golden slab with the strange symbol - now that's a once in a lifetime thing. Couldn't seem to make a dent in it or split it up, so I took the whole thing home with me. Captain's prerogative. Edwina doesn't know. Wouldn't want her to. She'd just ask questions - and she wouldn't like the answers. That I'm less of a merchant ship captain - and more of a pirate. And we only found that gold slab because we saw a cave that looked like a good place to hide some of our haul. And lo and behold someone else musta thought it was a good hiding place too, because there was the treasure. Some traps around it too. Lost a few good men that day. Edwina doesn't have to know all that, does she? Heck, she'd just fret and worry. Like that time she found out about the secret boathouse near the cliffs by our home. I had a real time of it trying to explain that one.

First Mate's LogDay 44-
The captain's got us hauling out the cargo searching for something. Whatever it is, can't it wait ‘til we're back in port?
We'll be out of food in a few days, and water's short. We don't have time for this. And I told him so. Didn't even answer.
Not like Moira. Not like him at all.
Day 45-
Moira's search went on through the night. He's tossing our cargo overboard after he's made sure it ain't what he's after.
The men are tired and confused. Don't want to question his orders in front of the crew, but that's our profits going in the water! Cook says he ain't been eating, so I sent him topside with a tray of the captain's favorite. I ain't never seen anyone look so deranged. Poor ol' Cook, he'll be missed.
Day 46-
The captain is out of his mind! Once everything was over the side and he still didn't have what he was lookin for, he started screaming! - Where is it? Do you have it?! - None of us have a clue what he's on about. My duty now is to get the remaining men home. I never thought I'd be one for mutiny, but there's no other way. We got the knives ready. It's now or never.
