Please give more details. Are you using a port, such as skulltag?
if so, is it the port that says it's looking for an iwad? And if so, did you rename the file to doom2.wad? (Skulltag doesn't read freedoom.wad, it's got to be named doom2.wad)

I started with the very bottom, and worked my way up downloading each one to see if it would work; I also downloaded ZDOOM before these. When the download was complete, I extracted the programs into their own File. I then copied the WAD from Doom: The Dark Project and placed it in the same folder. Anytime I tried to run anything, it would say I was missing the WAD and to place it in the same folder as the program (for some of them) and I had already done that. I renamed the Doom: The Dark Project to doom2 and it still doesn't work. Am I missing a 3rd download? What else am I missing that none of these programs will work.

You don't need to rename any of your wads.
As long as the port you use has doom2.wad in the folder, everything should be fine. I recommend using skulltag for the port. For example, you'd have a folder called Skulltag, and in that folder you would place the doom2.wad. Then launch the source port. The source port should be able to recognize the doom2.wad.

I create a Folder named Eternity. I extract all of the Eternity files into it, then, I extract the freedom-iwad from the "download" into the same folder, and finally, the Doom-The Dark Project (NJTHIEF file) file is extracted so that all 3 are inside a Folder I named Eternity.
When I click on Eternity, it starts playing FreeDoom. I cannot change Doom-The Dark Project to doom2 to have it work. I tried right-clicking on Doom-The Dark Project and select "Open With" but the game crashes before I can play it.

Doom wads don't work like that, as far as I know. Though, I am not familiar with Eternity, so I don't know how you're supposed to load wads with it.
Usually, you would drag the wad (in this case njthief) over the executable for the sourceport and it would load it. If that doesn't work, there's probably another way to do it, but it isn't exactly easy. Anyway, let's say for example you are using skulltag. If you are using skulltag, you would drag and drop the custom wad file over skulltag.exe. When you do this, it should launch skulltag, but should ask you about doom2.wad. Choosing it from the list then will allow you to launch the game, and also it adds the custom wad to the game. Hope that made sense. Again, I'm not familiar with eternity, so I'd suggest reading the readme for that port.
