Yes, this is an issue with multiplayer. This has been mentioned in various threads around here from time to time, but the multiplayer component of NewDark requires new script modules to work which are intended to be compatible with the singleplayer and multiplayer executables. This is the reason for the size differences in comparison to those provided by the original game. However, one script in the multiplayer OSMs, notably StdButton, is problematic when playing with the singleplayer executable. This particular sequence in Unexpected Shelter relies on this script, which is the source of the issue. It is worth noting that this is likely to cause problems in some other missions as well.
This is really an issue with the NewDark multiplayer OSMs rather than T2Fix, as you will experience this issue regardless of whether you used T2Fix to install multiplayer or installed it manually. However, it may be helpful to make the potential problems more clear in the installer. I do have modified versions of the multiplayer script modules that should allow this particular script to work regardless of which executable is used, but they still need to be tested. For the time being, you could replace the script modules yourself, but running T2Fix again and making sure the multiplayer component is unchecked should also resolve the issue. This said, you can still safely keep a dedicated multiplayer installation.

I've also experienced the problems mentioned in this thread: the light bridge never showing up in the first mission of T2X and some of the crafting machines in Sabotage at Soulforge not working. I can confirm this happened because I had T2Fix's multiplayer component installed. As soon as I switched to a separate singleplayer-only installation, everything was fine.

Would you be willing to give the modules to me so I can test them? I'm currently doing a cooperative playthrough of Thief 2's original missions and will soon be able to test Sabotage at Soulforge with my friend.
