It means rape. "Offers to meddle with her" does not actually mean asking her, it means attempting to take her by force, the same usage as in "offering someone harm". Presumably, the dictate specifically means rape of a woman who is not a prostitute ("a Prudent woman").

"Articles" are the "codes of conduct" or a contractual agreement.
I think the rule here is that if a pirate (or a marooned person they've picked up) is newly joining Capt. Markham's crew, and this new person puts his own rules/codes/clauses into the contract without permission, he shall be punished as Capt. Markham sees fit. My best guess.

Apparently that readable was copied verbatim from the Articles of Agreement of a real-life pirate captain, <a href="http://en.wikipedia.org/wiki/Articles_of_Agreement">so says Wikipedia</a>.
According to the historical background given in that Wikipedia article, signing the Articles of Agreement (the codes of conduct written by the captain) meant you joined the captain's crew.

What I think the article in question means is that if the company met another pirate ship (note: marooner, not marooned), then any of the crew who attempted to sign on with that other captain without the company's permission would be punished.

In relation to the 'Keystone tree', I don't think the 'reliance of the ecosystem' etc. is relevant. It is located in a Hammerite facility and so it is just meant to be building imagery, like 'Tree of the Hammer' or something to that effect.

Just regular old barges or ships. It's to highlight the difference between them, stuck on top of the ocean, and the submarine Cetus Amicus, which can sail beneath the waves (with all the advantages attendant thereon).

It means losing a limb up to a joint (for instance the wrist, ankle, knee or elbow, as opposed to the entire arm/leg).
