I loaded up a save and tried this. It seems that you're right. Once I had the coins and then went to the ship, the secret compartment lock was gone.
You need to go back to the same place where you found the coins. From the main room (with the pyramid in the middle) go through the west door. Walk straight down to the end room. Inside here, you'll see an alcove on both the left and the right walls that have stars on the walls. Straight ahead is a glass panel and just to the right of that panel is a gold plaque on the wall that lights up. "Use" the ancient coin on that plaque just like you would a key. Then look at the alcove to your right and it should be filled with a field (Looks like bubble! :)) Walk into that stream and you'll be transported to where you need to be. :)

Here we go again! I have another question that nobody else seems to have asked. We are playing in the "Hard mode". We have found the key and the transporters have been up and down the elevator and climbed and jumped on pipes and into windows in what looks cliffs, but cannot find even one triangle, let alone two. Where are they located? It feels as if we are pretty dense when NOBODY else has had a problem finding them. Thanks for your help, now and (probably) later.

I don't know why you didn't find any posts on this, because I know I have answered this question before myself! Maybe it was in e-mails and not on the forum.
If you're playing on Hard, don't you only have to find one yellow tri-key? I think one is already in place on this difficulty level. Go all the way down the big elevator over to the building with the generator in it. Go past the door and around to the far end. There is a beam quite high up that you can put a rope arrow into. It won't come down far enough to get onto from the ground, so go back around to the door, in and upstairs then go out the window to get onto the rope arrow. Climb up one more floor and go through the window (in that same building). The tri key should be in there. :)

Just likie to say very nice mission... so far. Having a bit of a prob with it tho. So here it is:
After reading the notes left by that doctor dude, i worked out where the 4 snake heads needed to go, and where they all were. I have put them onto the 4 pedestal things, and they have all fit. After reading further into the notes, I thought i needed to go back to the shrine and look at the middle glowing orb, only to find to my horror that it is not there. There are 4 other glowing orbs, but the center spot remains unfilled.
Please help as it is sending me spare!!!

[SPOILER]If you've got all 4 snake heads in place properly, then you don't need to go back to look at the centre pedestal. It's not important. Go back into the temple where you found the yellow tri key and the floor should be open. Go down there. :)[/SPOILER]

Is there a walkthrough for this baby? I have 3 skulls, but i don't remember which ones I got where. I've teleported, I've opened all of the lockers, stowed away, but I'm missing a skull.
And a lot of patience.

There's no walkthrough, but I can tell you where to look for the skulls. You'll probably recognize which one you missed.
[SPOILER]There is one in Lord Thumanite's office, in his warehouse.
Another one is down in the sewers with the burricks.
The third one is in the basement of the Temple of the Spring. You need to go over into the corner and look in the rafters for lever to open a secret room.
The fourth one is in a building quite close to the Hammer Warehouse. It has nothing on the main floor, just stairs leading up (looks like the stairwell of a parking garage). At the top, on the left is an office and through the office is another small room with a safe. The skull's in it. [/SPOILER]

This is a really good and long mission but I just can't find the locker key. I've looked up past posts and it seems depending what level you are playing at the key is in a diferrent location. I'm playing on the hard (medium) difficulty level.
[SPOILER]I am in the kitchen on the ground floor next to the warehouse containing the mechanical spiders. I have tried looking for a medal room off the kitching with pipes where I gather the key is hidden but there isn't one. One previous post said is was by the mechanically spiders so I took my life in my hands and hid in the creates by the spiders while I searched the three dead guys they obviously killed. I hate to admit defeat but now I'm just going round in circles.[/SPOILER]
